Why not leave your files on your NAS then you can switch your end-machine as much as you want and never have to copy stuff over? I effectively do this with a second hard drive. I keep all my data files on my second hard drive, so if I wipe the machine clean I don't need to copy them, I just reinstall programs.

I always keep two local sets – one for backup and faster working files…. then I back up the NAS online also…
Zip the files and then use ftp
+Dobie Wollert that's what I was just thinking… if there's enough disk space
If memory serves me right XXCOPY is a good way to copy huge number of smallish files fast.
